so here is my theory. As time pass (and I mean thousands of years) items will sink into the soil. That's why we find dinosaur skeletons deep down.
1. the ponies does not use any form of rubber, thus the tire is not made by them. It's been there for a while (you can tell by looking how deep into the soil it is) So this is where the last human made tire is resting...
2. the ponies does not use horse shoes, thus the shoe does not belong to them. It has not been there quite as long as the tire, but still a considerable amount of time has passed. In my head, this is when the ponies ancestors rioted against us humans.
3. I'm just using the bone to show that we have been dead for a long time...

I thought 1 bomb marker meant one mission. Prior to April 1944, it was 25 missions for an operational tour. After that it was bumped up to 30 according to this: www.303rdbg.com/crewmen-missio... It would seem to be left up to interpretation of the time period that B17 was flying missions.
My guess is that Twilight Sparkle was experimenting with teleportation, and accidentally created a portal at just the right (or wrong, depending on you point of view) time for the crew of the 'Red Hat' to fly through on their way back from a mission. Listed as MIA, they would have been written off as another bomber and crew brought down in the line of duty. Instead, what the crew got was the Everfree Forest version of the B-24 'Lady Be Good' that was lost in the middle of the Sahara Desert until it was located by an oil exploration team in the 1950s. Lost, injured, and separated from any possible friendly forces, the crew went down one by one until none were left to tell the tale.
Of The 'Lady Be Good'? They found their bodies along a line 70 miles long. The last two were over a hundred miles from the nearest point of civilization and had died of dehydration, starvation, and exhaustion. One of the last two survivors of the crash had kept a logbook using a planner and recorded the harrowing events of the crash and its aftermath. I can imagine something similar in regards to the fate of the 'Red Hat', only with the crew being slowly whittled down by the hostile flora and fauna of the Everfree Forest, leaving no survivors when the ponies manage to find what's left of their remains.
Oh dear ... :-S In the case of the "Red Hat", I shudder at imagining those airmen being mangled by timberwolves and Celestia knows what kind of other creature in this Celestia-forsaken forest ... what kind of plant could have killed them, though ? I don't remember of any poisonous plant in there, safe from the Blue Trickster or something.
i like this sortta reminds me of "familiar of zero" in which sometimes random stuff from the human world ends up in an alternate dimension in the case of the anime an A6M Zero ended up in the alternate world
In all seriousness, she could be made to fly again with the right parts (theoretically). There have been stories of these aircraft limping back home with half of a wing gone and only 2 of 4 engines operational. It amazes me how well built these were when they only had one job to do for only so many years.
So horses became mutated, with stunted and abnormal growth of appendages, eyes and other features, fur and mane discoloration, and tapping into and mutating dormant genes that code for wings in their ancestors, and a humanoid brain?
